Our free TBLTEST utility,

may be of use.

I'd be happy to look at the output of:

   :tbltest.pub.allegro "vsod all entries 100 to foo"

which will purge/create a local file called "foo" and
write a brief report to it.

Also, if you have MPEX you might want to try:

     :mpex
     listf / (numextents > 500), 2

and email me the results.

The basic recommendation: for those files that have hundreds
or thousands of extents, use MPE's COPY command (or Adager's 
COPY / SETMOVE command) to rename/copy them.  The copy will likely
have far fewer extents.  MPEX is NOT recommended, because it defaults
to doing a faithful job of copying: including replicating the number
of extents.  The CI COPY command and the LPS "REP" tool both seem
to result in fewer extents.  (Note: LPS "REP" may require a current 
version.)

BTW, I'm not sure why "Newci" was mentioned ... that seems targeted
towards reducing the cost of logging on, not the number of extents used
in the extent B-Tree table.
