ftp locking up a faster system when large files are transfered

When transfering large files ( near 1 Gbytes) under the 100 MBits/s cards or 10 MBits/s cards.  I noticed that the HP3000 locks up for 10 to 30 seconds, when it is emptying its file buffer to write to disk, is there any way to minimize the impact on users by say reducing the priority of the ftp at the receiving end?
