Several questions come to mind:

1. what backup software do you use.
2. what does your backup job look like.
3. what command did you use to restore your files.

It is not impossible to unintentionally omit the posix files from your
backup or from your recovery.

Or, it could be that all of your posix files are indeed intact and one of
your posix environment settings is incorrect.

Or, ....
