My first guess would be that someone has edited c:\windows\exittodos.pif to
run win.com instead of command.com, or something like that. I don't have
unfettered access to a Windows PC to play with this and see what happens,
but IIRC, the exittodos.pif if what gets executed when you tell Windows that
you want to exit to DOS mode. If that's not it, then probably some similar
mechanism (an autoexec.dos?) that tells the machine how to come up in
command prompt mode may have similarly been played with, to behave as you
describe.

program, times out and continues on into normal windows mode.
