Interesting thought.  The air control infrastructure would have to be updated somewhat before this could be implemented.  Also, more airports would require updates to be able to auto-land aircraft.  And all the commercial aircraft (at least, any that fly to/in the US) would have to be updated.  All in all, not an insignificant expense; but it could be done.  I believe the technology exists.  We can do auto-lands on aircraft carriers, for crying out loud, we ought to be able to land on a 10,000' runway.

ZDNet has an article proposing a way to make hijacking impossible.
Here is a quote:
