I had to reset the files to the right mode again afterwards.

It could mean a number of things, from security issues to
missing XLs.

libjvm.sl tries to load ..../green_threads/libhpi.sl which
in turn, tries to load /usr/lib/libsocket.sl, /lib/libc.sl,
/lib/libm.sl, /lib/libsvipc.sl and /SYS/PUB/JAVAXL.

To make sure it isn't security, try running java as MANAGER.SYS.
If it runs, you've got bad permissions. If it doesn't run, then
something else isn't installed. I would suspect the libraries
in /usr/lib or /lib haven't been converted to XLs. One step
that you will need to do is make sure those libraries get
converted. There is a script with JAVA as well as with the GNU
packages called LIBS.hp3000 which will convert the .a files
to .sl files. (I think it is called Z09ZJAVA in INSTALL.JAVA).
