Depending on the tool used to sort the file, yes this would have destroyed
the file labels. Suprtool OUTPUT=INPUT appears to retain the labels. But any
other format of OUTPUT would remove the user labels. As would text then keep
in Qedit (unless /TEXT filename, LABELS was used). It has been so long since
I used SORT/3000 I can not remember what it does with user labels.

What makes the file a PH subfile is not the filecode per say. It is the
presence of user labels with the 'proper' structure (I performed a test
where I changed the filecode of a subfile to '0' and 'quiz' had no trouble
in accessing it).
I have a program that 'dumps out' the user labels of a file in "hex" and
"ascii" that you could use to verify the existence of user labels and also
see the PH version used to create the file (See sample below).
