When I ftp a zipped file I am able to open it, it is only a problem with
emailing them via sendmail. The header for the attachment I am sending
is:
---------------------71400912179112537
Content-Type: application/x-zip; charset=us-ascii; name="CLJOBZIP"
Content-Transfer-Encoding: base64
Content-Disposition: attachment; filename="CLJOBZIP"
But when I look at the email I recieve it adds a X-MIME-AUTOCONVERTED:
from 8bit to base64. Is there any chance this is causing a problem?

Sounds like an incompatible zip. Try gzip from
http://www.gnu.org/software/gzip/gzip.html
